Michael Higdon had put St Mirren ahead in the 50th minute but Hearts drew level five minutes later when Skacel got clear of Jim Goodwin to track a shot past Paul Gallacher from 20 yards.
Higdon got his second of the game when he smashed a shot into the net from just outside the box to put St Mirren back into the lead in the 69th minute.
However Ryan Stevenson hauled Hearts level eight minutes from time and Skacel sealed it for the Jambos when he smacked a shot past Gallacher deep into injury time.
Hearts' 18th win of the season helped them reinforced third spot, and they now sit seven points behind champions Rangers who have played three games less.
Celtic, who face Rangers in the League Cup final on Sunday, sit top with a two-point cushion on Rangers although the Ibrox side have played a game less
